You do not start the game all over again when you beat wallace, the game saves after beating the champion of the elite four and when you load the game again, you are transported to the elite four tower again

You don't have to start the game over — you have the following things left to do:

  • Board the ferry at Lilycove or Slateport and head for the Battle Frontier. Scott will meet you there, and you'll figure out what to do there.
  • Go to the Weather Institute on Route 119 and talk to the Scientist on the upper level. He'll tell you about torrential rainfall on a certain sea route. Go to that route and use Dive on a dive spot that you haven't seen there before; the undersea channel below should take you to Kyogre, which is at level 70.
  • After doing the above, go back to the Weather Institute; the Scientist will tell you about a drought on a certain route. Go to the route in question and look for a cave in a strange place; that cave will take you to Groudon, which is also at level 70.
  • Go back to Sky Pillar and capture Rayquaza, which is at level 70.
  • Take on the Trainer Hill on Route 111.
  • Go back to Meteor Falls and ascend the waterfall behind the bridge in the main chamber, There should be a new place open for you to visit. Steven should be in this new area and will challenge you to a battle.
  • The Gym Leaders will occasionally be shown on Match Call to be open to a rematch.
  • A new section of the Safari Zone has opened, complete with Pokémon from the Johto region.
  • Complete the Hoenn Pokédex. Once you do so, Professor Birch will let you have either Chikorita, Cyndaquil, or Totodile.

don't believe there is always a certain place where your game corrupts. My Pokemon Sapphire was 100% real, and it was corrupted once. I restarted to fix it, and it never happened again. I do not know any method of retrieving the save data, but is your Emerald fake? If you don't know, listen to the music. Some notes will be missing. If not, then I don't know what else you can do but restart. Sorry.
