To enter the Gym in Sootopolis City, you first need to head to the cave of Origin. Once you make it there you get guided by Steven and the battle between Groudon and Kyogre Rages, once you go and get Rayquaza at Sky Pillar and it stops the fight, you should be able to enter the gym when the weather goes back to normal.

You have to follow Steven to the Cave of Origin, there you need to talk to Wallace. After you talk to him he'll head to Sky Pillar which is one Route 131. Head there and wake Rayquaza up, though you'll need the Mech bike to reach it. Now head back to the city and watch the scene play out. You should now be able to enter the gym.
