Get far enough in the game and you'll have to go to the museum to fight The Penguin, Mr. Freeze is in the Museum, when you come to the big central room with the frozen water, go to the room on the left and he will be locked in a cage-like thing that is heating him up. Get him out. After you beat the Museum he can be found at the old Gotham City Police Department.
