I've noticed in some songs, there will be the long notes that you hold right? Well I've also seen notes in the middle of them. To explain it a little better I will hit and hold the yellow note [its a long note] and in the middle of holding that note, there's a green note that isn't a hammer on just a basic note. So my question is, how do I hit the note without ruing the long note?

All you need to do is either continue strumming while holding the yellow button down or after hitting the yellow button release it and continue playing, this won't mess up you multiplier and is easier.
What you do is you still hold the yellow note and when the green note comes along (still hold the yellow button) and hit the green button normally. If you don't know this you can hold the note alone. That is how this works. If it doesn't work let me know. Lt. Verwolf out.

If your are using the guitar that comes with the game, then play the yellow note normally andwhen the green note comes, keep the yellow button held down and hit the green button, but not the strum bar. Use your strumming hand (usually your right hand) to hit the green on the touch pad. I think this works because if you finger a note a hit the touch pad for the note, it will play like you strummed, except you get more points. It's hard but it works.
