How can I get Super Sonic, Super Shadow, Super Silver to the Story Mode Missions
(Like, Wave Ocean, Kingdom Valey etc)

Well I'm not sure that is possible except rumor says you can play SuperSonic by getting S-rank in everything including the Very Hard levels. Hope this helps you out.
I dont think its possible.I seen this video of someone collecting every gold medal, but everthings the same.
You must complete all the multi-player missions and find the emeralds in those missions
I did complete multi-player missions and no super sonic
I know you got to get the s-rank on the story missions and the city missons to unlock it worked for me
I know that people can mod the save and get the rainbow gem. It is not different but does give you the animation. ( only for sonic.)
The only way to do that is to mod your game, search up the sonic 06 super sonic mod on your internet browser and follow the provided steps to download and install the mod to your game (the only one I found was for the ps3 version but according to some of the websites, a version for the Xbox 360 version of the game is available somewhere).
You might have to collect all the hidden silver soleanna coins like what you do with the Red star rings in sonic colors and sonic lost world
