Time has caleba and darknis has mew2 or mewtwo.

There's actually a few differences between the two. These are exclusive to Darkness: Mewtwo, Burmy (Mothim and Wormadam are in Time), Buneary, Lopunny, and Rotom. These are exclusive to Time: Celebi, Combee, Pachirisu, Riolu, and Lucario.

Actually, sk8rboy is right except for one thing. It is possible to be Riolu/Lucario on Darkness. Other than that, he's right.
