I got back from mt blaze and frosty forest,got the Mankeys to build the rescue base,done some missions but now Im stuck...How do I get Alakazams team to come back?I realy want to finish this.

Just keep doing missions and stuff, until Blastoise, Golem, & Octillery go to try and save Alakazam's team. Then they come back, and you go. Beat Groudon and save Alakazam's team to continue the story.
