It's not easy to do, but all you need to do is drag the symbols in the places you want to mark. It also shows the current location on Mesprit and Cressela as they run about.

After getting your 5th badge, go to Jubilife and go to the Poketch company on the west side of town. There is a man in there who will give you the app. It doesn't have much use except for tracking down Mesprit and Cresselia after first trying to fight them

Drag 1 of the icons that should be located at the bottom right of the touch screen to the a part of the map.

You just set the Poketch to the Marking Map app and you take a few steps and one or two heads will appear on it. It's either Mesprit or Cresselia, depending on where you are in the game. Or, if you're not that far in the game yet, or you already beat/caught Mesprit and Cresselia, then it will be blank.
You can mark some cities, though? Your favorite places, etc.

1)you can use it to know where is mesprit or cressela so you can catch them
2)or you can use it to know where you left something
