You obviously cheated to get one, unless you went to Japan to go a Nintendo Event...
So you have to cheat to enable Arceus so you can battle him. Then, go to the top of Mt. Coronet [Spear Pillar] and use it right where you originally battled Dialga.

You use it where you are suppose to catch palkia or dialga depending on what game you have.

Ok, before I give you the answer, did you get it from Mystery Gift? You need to in order to work, it won't and I repeat WON'T work through AR.
Go back up to where you got Dailga or Palkia (or top of Mt. Coronet), and a message pops up and asks you if you want to play it. Hit 'Yes' and you'll play a soft tune. Then a stairway appears, climb up it, and Arcues awaits you up at the top.

Lucky you. That Azure flute you have is used at the peak of Spear Pillar (Where you fought Dialga) I wouldn't know the exact spot where to use it since cheating is not my policy and I am not lucky with Mystery Gift, but I do know it is usable at Spear Pillar to catch the one and only Lv 80 Arceus. Arceus has an ability to change it's type based on the plate he is holding (dread plate, meadow plate, fist plate) and it's exclusive move Judgement is also based on his type. (once again, the plates are a key factor.)

Go to Spear Pillar and it should play, then a ladder or something like that will drop down, go to the top and Arceus at Level 80 will be there awaiting you.

At spear Pillar, where you catch dialga/palkia. The game will prompt you to use it after you take one step from the entrance to the spear pillar. Say yes, and stairs will appear. Go up to find Arceus.

Go back to Spear Pillar where you fought Dialga or Palkia. You must have the national dex. Walk forward and the game should ask you if you want to play the Azure Flute. After you play it, stairs should appear. You should save it because once you get near Arceus, your character will walk by himself.

When you go to the spear pillar on the top of mount coronet the game will say that the azure flute is making strange noises, do you want to blow in it? Press yes and walk up the staircase to meet arceus.

Go to the Spear Pillar. It does work when you use the Arceus Event code, but using codes to get the Flute in you're bag right away might not work.
