You get the egg from a guy in the Poke Mart.
I actually haven't done it, because I don't have Pokemon ranger, but it's true.

Good question.After you transported manaphy you have to check any pokemart and next to or near the counter you should see a green man.When you talk to him he will give you the manaphy egg.Also it should take a while to hatch but when you do it will be at level 1.

Go to any pokemart. you'll see a guy standing right in front of one of the casheers. he'll have the egg for you.

You should receive it from a man in a green or red suit in a Pokemart.
