Well nothing has been confirmed of the appearing lightning. Right now this is all we know anout it. Its normal and it only appears on certain days. Nobody knows if its special or not, but its mostly just an in-game thing. Don't worry too much about it.

on certain dates the weather is different in areas such as twinleaf town on jan 1st and no snow in snowpoint ect this doubles the chance of cathing rarer pokemon and also fortifies the chance of getting shiny pokemon though the cances are still slim on route 212 during the storm there is a small chance of getting say a shiny croagunk or wooper
