Curious...
The three lakes have a strange description when you check the town map-- if you put your box around a certain point on the lake, it will say that 'it is possible to enter the cave underneath the lake'. I've tried a lot of things, but it doesn't seem that you can enter the cave... Is that just there as a worthless detail?

You Surf to the cave in the middle of the lake. The cave is actually below the water level, but the entrance is above it. That's all.
You'll find Azelf, Mesprit or Uxie in the cave, depending on which lake you are speaking of.

To add onto Volke's answer, depending on what part of the story your at, Some of the lakes are unavailable to enter until you pass that part of the story. I.e. Team Galactic.
