Ok, when you go to fight mesprit, she's run and prof. Rowan comes and says to track her with her marking map, but whenever you get close to her, shes runs to the other side of sinnoh, how doyou catch her, and when you do, what happens?

I would try not flying, go by foot or bike or surf, but not fly. Next, you should try to have a Pokemon with mean look, so she can't run away, and maybe try quick balls they might have a pretty good chance of getting her, if not, than Ultra Balls.

Well you do catch her it took me 1 day and 3 hours to catch her.well when you catch her you get another legendary to add to yo collection I have lots of manaphy,darkrai,dialga,cersalia,arceus,heatren,garintina,uxie,azelf, and mesprit.

You need to go old school and not use fly (an action replay is really helpful) and either bike or run to chase it. It takes a long time but it's all worth it

Took me an hour,
Basically what I did was chase her down the first time and then used arial ace on her, it took her just over half hp and then she ran, I then realised when you change routes or towns she goes somewhere else that is 1 route away from her.
So I took out my haunter, then went to a city which has a guard house AND a direct exit to a route, then went in and out of the city by the direct exit till mespirt was in the route I'm running in and out of or the route next to the guard house...
She went next to the guardhouse route, when you pass through the guard house she doesnt change route, so I found her in the grass, used mean look to stop her escaping, hipnosis to make her sleep, took her hp down and used an ultra ball...
Worth the running.
Uxie n ?Azul? (cant remember) just battle you in the caves...
