Once you've set up a train to go from one city to another, you get the value of the delivered goods oce the train reaches the destination city. So if you have lots of trains running, it can appear you're making money while they are running. What's really happening is that while most trains are in transit, a few are arriving and kaching! You'll also see money go down while they're running. That' do to the operating cost/expense of the engines you buy.
It's actually way more complicated than that -- it depends on the egines (cost vs speed), cargo types, an supply and demand in the two cities. That part I hven't figured out as well yet.
