You can move many- even entire boxes - of Pokemon at once.

While in the Pokemon PC, press Y. You should see the hand change color.

In this mode, you can qickly choose Pokemon without the options menu poping up.

To choose multiple Pokemon, hold A while moving the cursor over the pokemon.

They should all be highlighted red.

Now you can move the at once. However, you cannot switch Pokemon to a space that is already occupied. To switch boxes, continue going left or right, as you will not be able to go up to the box name.
