Marvel Future Revolution has an autoplay feature, which is useful in the early game to complete the various quests and defeat the weak enemies that get in your way. Eventually, as you progress in the game, you will hit a threshold were the bosses in Story mode such as Ultron will need to be dealt with manually in order to defeat them. You need to forget about Auto-Play when you reach this point, as trying to play features like the Omega War, Dimensional Duel, or running Raids will result in you failing miserably.
