When you complete a stage the bonus points you earn will be added to an overall score and when you have collected a certain amount the Evolution System will automatically trigger unlocking different weapon arms, secret levels, and other features of the game. The order you play the stages does not matter and what becomes unlocked depends on what you already have available.

When you defeat the Boss on level 5-6 (Cleavage) in Normal mode under the Normal difficulty setting the Hard mode will become an available option in the 'Settings' menu.
