You can find many spiders throughout the boss fight room. Let them climb onto you and then fly around the big spider for a while; they will release you to join her in the spiderweb. Each spider you "retrieve" will deal the big spider one hit point. (She just wanted her babies back :/)
Be careful not to carry too many at a time: it will prevent you from flying. Also, you have to be quick and retrieve all the spiders to the mom before she eats Will: if you take too much time you'll have to start over.
To finish the game just keep on fulfilling the chapters. It shouldn't be too long from where you are right now.
