In a style change I know how to decide if it's team or guts, but how do you decide if it's aqua or electric?

As far as elements go, you have no choice; they're randomly chosen. For type of style, here's how you get them (built up over time):
Guts: Use your MegaBuster a lot
Team: Use Navi chips a lot
Ground: Use field changing chips a lot.
Custom: Add chips a lot
Shield: Use defensive chips a lot
Bug: Install a bug (break the rules) in the NaviCust until you get it
