When I beat alpha for the first time, and it goes to the cutscene and you eventually get megaman back, why does it take me to the last place I saved? And do I have to battle alpha all over again?

You do not need to battle alpha again. once you delete him the first time and view the cut scene it takes you to the start menu where you should notice a gold star next to your "continue" option. That means you deleted alpha
