Wondering where the Master Ball is? It isn't obtained by defeating the Elite Four, but in fact found inside the Aqua warehouse a a short distance east of Lilycove Cove. Inside, you have to keep teleporting until you reach a room with four Item Balls clustered together- two of them are Electrodes, while the other two contain valuable items, one of which is the Master Ball. You are best off using it on Rayquaza.
