How do you cut down the tree blocking Goldenrod City past Violet City?

That is not actually a tree, it is a pokemon pretending to be a tree. To get from violet City to Goldenrod, you have to go the long way, through route 32 and Union cave to Azalea, and then through Ilex Forest to get to Goldenrod.
If you are already in Goldenrod, after you beat Whitney and get the plainbadge, go to the flower shop in goldenrod, and the lady there should give you the squirtbottle. Use this on the tree and it will attack you, so you can either beat it or catch it.
