This feature allows you to freely edit your base. You are given two free slots to have different configurations. More slots are available for purchase for an expensive amount of Celerium. You can also have a different slot for the Alliance war but the attackers won't have much difference from normal PvP attackers so there is really no reason to use another setup for Alliance War so just copy your base setup that you like and is working for you.
