To increase the amount of storage space you have you can either collect certain items to upgrade it or spend real money.

Storage Space. How do know how much storage space you have left?

The hut icon that is at the top right side of the screen indicates the amount of storage space you have left for your crafted items and junk.

Dubloons. What is the best thing to spend the Dubloons on?

Don't waste Dubloons on speeding the game up, they are better invested on permanent upgrades.
