Oh, yeah that bugged me for a while too. When you come out of the subway area, you'll see a tower in front of the ship. Walk to the top of the tower and walk as far out towards the ship as you can, and then turn around. You'll see an intercom, so go activate it and the bridge will extend. On the other end, a guy will ask you why you need into the ship. Tell him that you're looking for your dad and he'll let you in.
