The first wagon is one that you have to make so all the parts are easy to find, however, I will go over them. The first part (Used Tools) is located on the ground in the slums, indicated by a red dot. There are two red dots (the first one is actually where the fourth part is but you cannot grab it yet). The second part is in the slum market. Go to where the carpenter usually is and grab the wood on the ground. He will come up to you and offer the wood in exchange for helping him name a bar (7th Heaven). The third part, the wheels, can be found in the LOVELESS area. Talk to the guy standing next to his car to get them. The last part is back in the slums (the first red dot on the ground). After completing the first wagon, Kunsel will ask if you are ready. Say no, or else you cannot build the other two wagons. The 2nd Wagon you can build (the "cute" wagon) can be built by compleing certain missions. You must do all the Peacekeeping Troops missions and then go back to talk to the Shinra Officer that told you about them. Another part can be obtained by going to the briefing room and doing the Recall Missions for the rookie SOLDIER member. The third part can be obtained by catching the 6 Wutai spies in Midgar. The fourth is by completing Mission 2-1-6 (Go to the Exhibit Room and talk to the scientist in front of the blue screen to get the part). The third wagon can be obtained by completing all the squat exercises (there are four) in the SOLDIER training room. Hope this is thorough enough for you.
