When you are playing as the NOD forces use the stealth generators to cloak you're whole base and the tiberium us havesters are getting, I've never been hit with any missle like this! Note: If the enemy sees any of you're troops than there is a chance you will be hit by missles and the ION cannons.

If your playing against the computer, it likes to target stealth generators, artillary, and S.A.M. Sites with the ion cannon first. Cloaking your base throws off the computers ground troops and air crafts (except engineers and ion cannon). Computer can see your structures cloaked or not when it comes to engineers and ion cannon. Put S.A.M. Sites and artillary up all around your base and this should buy you enough time to build up your troops and your base. Be sure to spread them out so computer can only take out one at a time with ion cannon.
Hope this helps.

Stealth generators don't work against computers.
