What are the pieces of chalk on the ground for? They don't appear in my pockets even though I pick them up every day.

If they are rainbow ovals, then they're not chalk. They are amber and they appear in your collectables pocket. It's good that you're collecting them, because you are going to need them later for mission splicer (Mission S).
