Problems with Neptoona and the Masked Beedle Ship-Might be a gli

I'm having serious problems with catching Neptoona and finding the Beedle ship when he wears the golden mask. It first started with the problem of catching a rusty swordfish. I only have 1. I'm at the Temple of the Ocean King for the fifth visit after getting the last sea chart(so yes, I'm pretty far along). Near the beginning of the game when first presented with the fishing quest, all seemed fine until after I got my one and only rusty swordfish. That's because the swordfish shadow has only appeared ONCE throughout my game. I can't even catch a rusty in the regular fish shadow. In order to catch a Neptoona I need a swordfish shadow which I lack.

I have YET to come across the beedle ship when he wears the mask. Again, I'm at chapter 9. So I'm unable to get needed items from them. I'm wondering if anyone else has had this problem? I had a glitch in Legend of Zelda, Ocarina of Time where one of the poe ghost was stuck in a tree and everytime I hit it, it said I was hitting the tree so I couldn't get the item for collecting all the poe ghosts. That was just an example of another glitch that kept me from fully completing the game with all items.

Don't worry, I'm sure everyone gets the same problem for I know it does happened to me and yet I still need to catch Neptoona. I only happened to come accross the Neptoona fish which I failed to catch so you must be ready at all times and alert on the fishing bar on the side. The Swordfish shadow is actually a rare shadow to pop up because I only seen it a few times. Im not sure exactly when it pops up, but it could just be something like a timed thing that pops up every ?? Minutes.

The Masked Beedle only pops up during 10-12pm on weekdays and 10-12am on weekends (or probably vice versa, I forgot), according to your DS clock, which means you can change time. Oh and don't worry about the glitches, I got one in the Zelda: Minish Cap when you get the bomb bag from Stockwell. The bomb bag only appeared when I first played, never again afterwards.
