The Fire Sea Bowser is in the Basement. Go into the Basement like you normally would, then turn left and go into the red Star Door. Jump into the floating water and get the first star in Dire, Dire Docks. When you get it, the water will have moved back. Jump in the hole in the ground.
Then proceed through the level and fight Bowser. You defeat him exactly like the first Bowser.
