If you accidently defeat Dialga and Palkia, I do not believe you can have another chance to catch them. However, you could still Trade for them.

Actually, you catch Dialga and Palkia at Lv. 70 at Spear Pillar after you beat the Elite Four. If you knock them out, you can challenge them again after beating the Elite Four again.

Yes, you can. There really is no order leading up to the opportunity to battle Palkia and Dialga, you can do it in any order you like.
