Try using Block or Mean Look on the legendary fleers. Keep trying with Heatran.

Here are some tips, try weakening them, and also inflict status problems on them. Try using different variants of pokeballs, like the quick ball, use it straightaway, or the timer ball, let the battle rage on and then use it. And always remember to save before you fight them, so if you fail, you can get a second try.

Ok, I think you meant mespirit instead of heatran. Roaming pokemon:
Articuno, Zapdos, Moltres, Mesprit and Cresselia.

Tip one. Change routes constantly in places near to each other only (ex. Valley windworks-floaroma town) to make the roamers go near you (in the marking map) without traveling long distances.

Tip two. Bring a strong Pokemon with the move false swipe. This move leaves the foe with 1 hp. Always. Tip 3. Once you've lowered the wild roamer's hp to 1, use a move like spore or hypnosis to put them to sleep. Although they're sleeping, they'll be able to flee.

Choose tip 4 or tip 5.

Tip 4: Bring a fast Pokemon that knows mean look, to prevent the roaming Pokemon from fleeing. By doing this, you won't have to wait until the Pokemon comes again to you. But it will wake up and attack eventually. If the roamer makes the mean looker faint, or if you switch it out, the roamer will be able to flee again.

Tip 5: I use this one. Don't use mean look, just throw quick balls to the Pokemon when it appears. This method is harder, but it uses up less poke balls, and the Pokemon will never wake up, making the capture easier. If you're playing during night, throw dusk balls instead of quick balls.

For Heatran, use tips 2 & 3. good luck and happy capturing!

Adding to what -pity- said for the roaming Pokemon if accidentally KO them don't worry, you just have to fight the Elite 4 & they'lle be back
Same goes for Uxie & Azelf

You can also use an AR to get a lot of master balls, but it's you choice.

Although you might be lucky enough to win Master Balls in the Jubilife City Lottery... I did...

Just use this little tip I came up with a few months ago:

You are going to need quite a few Master Balls. Here is how to get them:

You need:

A working R4/R4i with Pokemon Diamond/Pearl/Platinum on it.

One of the games listed above with the Master Ball code on it.

Pokemon Platinum.

Access to a battle with the Legendary Pokemon that you want.

You have to:

Put on the Master Ball code and start the game on your R4/R4i.

Make a Pokemon hold one.

Trade a Pokemon from each game to each other.

Take the Master Ball off the Pokemon.

Do this several times and you will have a stack of Master Balls!

P.S. If you have Pokemon Platinum on a R4/R4i then just put on the Master Ball code and if you don't have an R4/R4i then you will need a spare DS. Here is how:

Put the Action Replay in the DS with another Pokemon Diamond/Pearl/Platinum game in it.

Put on the Master Ball code.

Trade a Pokemon from each game to each other.

Take the Master Ball off the traded Pokemon.

You may trade back Pokemon but that is up to you.
