Well when I fought mewtwo I battled him in the sky stairway on floor 43 an beat him with a lv 53 riolu a lv 51 phanpy and a lv 49 raquaza I had already beat sky stairway with my riolu. (added tip: have a Pokemon with ghost type or dark type moves makes it way easier. Riolu with shadow claw ftw)as for a best dungeon to face him it is random I believe just roll with it and use x-eyed seeds be sure to have 2 or 3. Sky stairway Pokemon are in a lv30's range
