I would recommend you lower it's HP as low as possible without making it faint. Next, make it Paralyzed or make it Fall Asleep. After that, use Ultraballs on it.
I would recommend you stock up on Ultraballs before facing Kyogre. I would also recommend you save before facing Kyogre.

You capture it like you would any other pokemon. With some form of Pokeball after weakening it.

I caught mine with an ultra ball but it was REALLY hard.First,you have to lower his HP to the red zone(but it's really hard because he has already used Aqua Ring by then). Well all I can tell you is keep throwing ultra balls (or other balls) at it .(TRUST ME I DID IT!)

Just lower hp to the red and throw ultra ball wait till ball flashes and hold down a bring a lot of balls because this increases your chances the most plus if you make it sleep or something else but under no circumstances do you brn it k

Save before battling it, make sure you have quick balls, use them on Kyogre as soon as you talk to it.
