After you battle him at the elite 4 and you beat him; you never see him again. Sorry to say this.

After you defeat N in his Castle, you can never find him again. After you find all of the Sages, Looker tells you that a person matching N's description was seen in another Region.

It would help if you told us how far you are in the game.
After you beat him in Accumula Town he disappears until you reach Nacrene City. Then he reappears in Nimbasa City, then Chargestone Cave, Mistralton City, and then Dragonspiral Tower. He then heads off to the elite 4, however you won't see him until the end of his castle.
I trust that one of those was the answer, because I'm assuming that you are smart enough to have read through the previous questions or paid attention to the game and are not asking about where N goes after he flies away never to be seen again.

PS: I'm pretty sure he or she is asking where he goes after the elite 4. Because he already knows that you might see him at another place in the middle of the game.
