After the Elite Four, there is a hiker within Twist Mountain who will give you a fossil from either of the Kanto, Hoenn or Sinnoh regions, not either of the Unova fossils. You will find him by going out to the central construction site on the bottom floor and entering a new room. The entrance to the room is around the center of this area. He is located in the room immediately before the ice rock room (if that helps) and will be facing a wall a few steps up from view after entering the room. He will give you one fossil per day.

Yes, I forgot to mention that in my original answer, haha. A person on the first floor of the relic castle will give you the option of the two Unova fossils: The Plume or Shell fossil. This person is located at the end of the first floor, past the quick sand. Its a small floor; you won't have any trouble finding the person.
