Use the in game PC to deposit a Pokemon. That's always been they way of Pokemon games, after all~ PC's can almost always be found in a Pokecenter.

The PC in a Pokemon Center can be used to switch Parties. "Deposit" lets you move Pokemon from your team to the Box. "Withdraw" lets you move Pokemon into the party from the Boxes. "Battle Box" is new, which lets you register Pokemon to use in Wi-Fi challenges. "Move Pokemon" lets you move Pokemon anywhere. You can also release, summarize, mark, and take or give items to your Pokemon. "Move Items" lets you move Items from one Pokemon to another, or store the items.
