When you complete the following tasks the corresponding effect will become available (you can use another character instead of Ben to complete the tasks).
Unlock Hard Mode:
Beat the area once.
Unlock Hardest Mode:
Beat the game once.
Unlock Albedo:
Defeat Albedo in Hardest mode.
Unlock Lupus Feralis:
Defeat Darkstar in Hardest mode.
Unlock Mr. Smoothy:
Defeat Mr. Smothy in Hardest mode.
When you have beaten the game once the Master Control feature will become available.
When you don't take damage for a period of time your health slowly regenerates(only works if omnitrix isn't in use) it requires a lot of patience you need to stare at your health meter to notice it going up
