How do you make a waterproof roof for a house
My roof is leaking even with glass blocks

I assume you made sure that the whole roof is covered, and that there's no gap between the glass blocks or in the corners?
I never made a glass roof myself, usually I use wood stairs or slabs. But when I log in and it's raining outside, it's also raining inside the house. It fixes itself after moving around a bit though.
