I've found the best strategy is to ignore Ganondorf and Mewtwo for the time being and focus on eliminating Giga Bowser, since he's by far the biggest pain out of the three. Try not to lose any lives killing him. Once Giga Bowser has lost both his lives, target the other two. They're still considerably tough, but much easier without the big guy around.

Um I Used Falco And I Kept Doing Fire Bird To Giga Bowser From One End Of The Stage To The Next( You Can Try To Hit The Others But Thats Kinda Risky)After He Was Gone I Kept Using His Gun Since It Kept Them Back And They Would Use Their Shield Until It Broke So After It Broke I Used A Fully Charged Smash Attack Then I Kept Repeating That Until It Was Done. The easiest way to do it is to choose Jigglypuff and take out Giga Bowser using the sleep attack (down B?). To use the attack, you have to be touching Giga Bowser (which is easy because he's so huge). Stay in the air to avoid the other two, jump into him and use the sleep attack while in the air. You should be able to take him out using 6 attacks. Once he's gone, then you only have to take out the other two. If you're not good with Jiggly, then jump around and wait for items at this point.
