You catch Lugia on citadark island right before you face master greevil.

P.S. If you don't have the master ball by the time you are allowed to go to citadark island go to the prof. And talk to him he will say some thing go outside of the building and go back in find prof. And he will ask you to follow him into the basement there you will fing the masterball in a red square box
