You need to get the Annhialator Beam first which you get from beating Quadraxis (the Sanctuary Fortress/Ing Hive Boss)!

You can operate Echo Gates with the Annihilator Beam, which aquired after defeating Quadraxis in Sanctuary Fortress. You'll need to use the Echo Visor in tandom with the Annihilator to open the gates.
