Well, Nintendo originally meant for it to be a stable for your horse, but in the end they just stuck the horse in the barn. The shed just never got taken out. It's bit of a bummer answer as this is one of the biggest HM mysteries out there... But, that is the way things rolled.

And some thing the submitter above did not mention is that when you get the Chicken Yard, the shed disapears and becomes your chicken yard
