It depends. Are those units already promoted? If so, you can't use them again. And if the units are Ike, Volke or Sothe,, then you'll have to wait until the beginning of Chapter 18 for Ike to promote and the end of Chapter 19 for Volke to promote; Sothe never promotes. The unit has to be an unpromoted unit of level 10 or above for the Master Seal to work. Not that you want to use them, because the units will lose out on stats.

Simple, put the master seal in your inventory, use it(select use while the cursor is on it), and enjoy your enemies death(unless your promoting Mist)but I would suggest only using master seals on healers, such as Mist and Rhys, because it takes them a very long time to grow level twenty and one more.... The reason the certain units won't promote is because of one or more of these reasons: 1) This unit may be unable to evolve (Sothe and Elincia) 2) This unit may already be promoted (paladins, sages, generals, wyvern lords, falcon knights, Bishops, Valkyries, etc. 3) this unit may have a selected promoting time (Ike and Volke, Ike after chapter 17, Volke after chapter 19, just hire him.
