I only know (1) and (2) sorry
Ok
1) when you finis the game (credits roll)you talk to lumbray and he tells you than he was drouning then you will unlock the dungen and you get to the 40th floor and battel kioger.
2) you must have surf and when you get it the next day you wake up and go out side and you see a shadow and then you go back to sleep when it is morning go to town center and all keklions things will be stolen and then you unlock north ranges.

3) HM Fly can be found at 30F of Wyvern Hill in a Keyed Chamber
HM Surf can be found at 20F of Solar Cave, Pokemon walk on water needed
HM Waterfall can be found at 15F of Solar Cave, Keyed Chamber

I only know 1 and 2.1 When you beat the game youll see Medicham outsside your base.Talk to her then lombre then wishcash and then you will be able to go to Stormy Sea.WARNING!!!!!YOU MUST HAVE A WATER POKE TO TEACH DIVE TO!!!!!!!!!!!!!!!!2YOU have to get surf to get the Latis.YOu can find it in the Solar Cave.Then purcase the Latis Friend area Southern Island.$9,500.Then the next day you will unlock Northern Range.Scale all 40 floors then beat Latios.The next day you will get Latias.(you need to get a recruit mission first)
