Elm will give it to you after you beat the Pokemon League (Elite Four) at least once, he should call you.

Upon winning all eight badges, Elm will call you to his lab to give you the Master Ball. You can also get one by matching the ID number called on the PokéGear Lucky Channel exactly at the Goldenrod Radio Tower.

You get the master ball after you beat all the jhoto gyms and get all the jhotot badges, prof.elm will call you, go to his lab and he will give you a masterball!

When you have defeated the last Gym leader on Johto professor Elm says"I've got something for you" go to his lab and he gives you the master ball.If this doesn't work then defeat the pokemon league and he will i repeat WILL give you the ball.
