The third boss is in LakeBed Temple I believe, if you don't count the Shadow Beast as the first boss of the game. To get to the third dungeon, you must first complete the second dungeon called Goron Mines and travel to the Lanayru Province. Once there, you must travel all the way to Zora's Domain via Lake Hylia and then use the large crater from Death Mountain and warp it back to melt all the ice to bring back the lake's water. Now you can go to the spring and collect all the tears for this last Twilight Realm, with the last tear being an actual boss fight against a giant dark bug.

After it has been turned back to normal, you have to go to Hyrule Castle Town and visit the Zora child to start a lengthy quest to bring him to Kakariko Village. Don't want to spoil it, but let's just say you're riding horse and you protect a carriage from invading enemies while having a rematch with an old boar-riding friend. Upon completing this quest, you will be rewarded the Zora tunic, which allows you to swim and breathe underwater. Midna will tell you the location of LakeBed Temple, so you don't need to worry. Before going in, make sure you purchase Water-Bombs, bombs that work underwater to gain access to the dungeon. Just make it to the boss room to meet your third boss, which will take a long time.
