You can't lower your weapon in game. Only during cut scenes. And to switch weapons, use (Y)

This one is easy, but it's one time. When first doing the mission, Shoot near the head to get it. All other times, even if you aim at the head, it will hit him in the stomach.

That's the Promblem with AR. YOu've lost your Dialga due to AR. It usually happens when yoou enter a code wrong.
