You need to get someone else's flag. To do that connect with someone underground, find their secret base and go in.
Well, there are two boulders you can move:
The first way is how Snowfire said above, the second, is the boulders you move by Stength, which can be found it the Lost Tower on Route 209.

I'm afraid that you can't remove any boulders unless you capture somebodys flag from there base and return it to yours(before they snatch it back) but I removed all my boulders cause I have a platnum flag=P
You must have HM Strength and put it into a Pokemon and then you can move boulders.
