legendary problem

I just set the three legendary Pokemon go after you fight boss what do you do next

You mean you just saw the three legendary pokemon?? Well, it really depends on where you are, are you at the top of the Mountain where Palkia was, if so then after you beat all the bosses, you just leave the mountain, and head towards Sunyshore City, which If I can remember correctly, is a ways east of Pastoria City, and east of that Restaurant area, which is north of Pastoria City.

Yo, after you set them free, you fly to hearthome city and go to Mt. Coronet.

If you mean you are still in the galactics base then you get out and go throught he mountin at the top you will find palkia you can catch him or kill him whatever you prefer (but if you do want to catch him I would not use your master ball becuse there are alot harder guys to catch later on) now you can go to the city that had the blackout I belive it's name was sunshore city then continue your adeventure.
